
When your taught something from a young age it usually sticks unless you found problems with it when you were taught. Again, there's nothing weird or inconsistent about this-this kind of contradictory thought/behavior patterns is something you find in real people all the time, everywhere. There's also the fact that blood in the Joining comes from darkspawn, which could easily be what makes the difference. Obviously that's stretching things a bit, but you'd be surprised the lengths that people will go to to argue for or against something when it conflicts with their beliefs. As for the Joining being a blood magic ritual, bear in mind that the ritual was prepared by Circle Mages, which could suggest that the ritual is not actually considered to be blood magic. He is not capable of impartial detachment or calculated ruthlessness, whether in the name of ending the Blight or not. Alistair states in his own words at the beginning of the game that the Grey Wardens will do whatever is necessary to defeat a Blight and that that can mean some pretty extreme things, so he is rationally aware of the impartiality requirement, but his own personality conflicts with that. This tendency for Alistair's templar training to crop up periodically despite the fact he never actually wanted to be a templar is commented on a few times in the game. It is normal and natural for a person to be unable to break away entirely from a lifetime of indoctrination, no matter how much they consciously disliked it. His beloved father figure Duncan who he reveres would allow blood magic to be used for the greater good like all grey wardens should. On top of that, he is a grey warden, he should be impartial because grey wardens don't disallow the use of blood magic.

However as much as I like Alistair I find it EXTREMELY annoying when anything blood magic is involved in the story he protests greatly with all his "It's forbidden" nonsense. Now I think it is funny that you can make Wynne a blood mage, and if you are a blood mage yourself Alistair doesn't comment on it. Do not continue it unless it really needs a response.
